The solution was to delete round 2 and manually grant byes to all the players in round 2. Since the 2-bye players would have the same problem if they were readded after round 2, and it would be impossible to go back and give them byes for round 1, we added the two of them after round 1 and manually broke their pairing and gave them byes for round 2.
So it seems that nothing is perfect, but the “drop and re-add” method would be my preferred if WER would allow those players to be given byes.
