406.6. If an object in the exile zone becomes exiled, it doesn’t change zones, but it becomes a new
object that has just been exiled.
Counters remain on Skullbriar as it moves to any zone other than a player's hand or library.

If a Skullbriar in exile with counters is exiled, does it lose its counters?

It keeps its counters.

The Oracle text says “as it moves to any zone” so as to be understandable by most; the intention is that it keeps its counters as it becomes a new object.
